I am seeing a loss in concentration of heparin with HPLC when using syringe filters. What do you recommend?

Heparin has strongly acidic sulfonate groups (negatively charged) that will bind with nylon filter membrane material. PTFE is not suitable because of its hydrophobicity. The most appropriate membrane type to use when filtering heparin-containing samples is regenerated cellulose (RC).
